We like Speedtest Net because it draws upon a huge selection of geographically diverse testing servers.
The upshot of this is that you get to pick the one nearest to your physical location, which reduces the chance of introducing extra latency to skew the results.
The fact that it also comes with a very nifty graphical interface, is extremely popular, and is based upon proven commercial speed testing technology while remaining free to use is just a bonus.
